We report here the draft genome sequences of Brevibacterium casei (n = 1), Heyndrickxia oleronia (n = 1), Kocuria palustris (n =1), Microbacterium spp. (n = 5), Staphylococcus cohnii (n = 3), and Staphylococcus epidermidis isolated from high-touch surfaces in washrooms at a post-secondary institution.

Background: Patients with spontaneous bacterial peritonitis (SBP) often just receive empirical antibiotic therapy, as pathogens can be identified in only few patients using the techniques of conventional culture. Metagenomic next generation sequencing (mNGS) is a useful tool for diagnosis of infectious diseases. However, clinical application of mNGS in diagnosis of infected ascites of cirrhotic patients is rarely reported. Case presentation: A 53-year-old male with cirrhosis on regular hemodialysis presented with continuous abdominal pain. After treatment with empiric antibiotics, his inflammatory parameters decreased without significant relief of abdominal pain. Finally, based on ascites mNGS detection, he was diagnosed as infection of Staphylococcus cohnii (S.cohnii), a gram-positive opportunistic pathogen. With targeted antibiotic treatment, the bacterial peritonitis was greatly improved and the patient's abdominal pain was significantly alleviated. Conclusions: When conventional laboratory diagnostic methods and empirical antibiotic therapy fail, proper application of mNGS can help identify pathogens and significantly improve prognosis and patients' symptoms.

In staphylococcal phage research, studies specific to coagulase-negative staphylococci (CoNS) remain severely under-represented, and the number of temperate bacteriophages is limited. This investigation identifies a novel temperate phage IME1354_01 from the strain Staphylococcus cohnii IME1354, which was isolated from the skin of a patient with foot ulcer disease. The phage IME1354_01 is the first isolated temperate phage of S. cohnii, and was determined to have a long-tail morphology using TEM. Its genome was found to be a 42,706-bp linear dsDNA molecule with a GC content of 34%. The integration of IME1354_01 occurred using a tRNA-Ser coding gene, and it did not affect tRNA-Ser function. The genome of IME1354_01 is most closely related to that of the temperate Staphylococcus arlettae phage vB_Sars_BM31 with 10% homology coverage and 83.73% nucleotide identity. In addition, they showed similarities mainly in the DNA replication, DNA packaging and partial morphogenesis modules. We propose that a new genus should be created for IME1354_01 based on the intergenomic similarities (maximum is 23%) obtained from the VIRIDIC calculations. The isolation and in-depth study of the novel phage, IME1354_01, will improve our understanding of the evolutionary relationship between temperate phages and their hosts.

BACKGROUND: Methicillin-resistant coagulase-negative staphylococci is responsible for hospital and community-acquired infections. OBJECTIVE: This study aimed to investigate the antibiotic-resistance patterns, antibiotic-resistance genes, namely, ermA, ermB, ermC, blaZ, msrA, tetK, tetM, mup, and vanA, biofilm formation, and prevalence of different SCCmec types among the Staphylococcus cohniistrains isolated from clinical samples in Tehran, Iran. METHODS: In this study,S. cohniiisolates were screened from the clinical samples from March 2012 to February 2013 in Tehran, Iran.Antimicrobial susceptibility test and inducible clindamycin resistance were evaluated by disc diffusion method, andresistance genes were examined using Polymerase Chain Reaction (PCR) assays. Then, biofilm formation assay was analyzed by Microtiter-plate test to detect the icaA and icaDgenes. The SCCmec and the Arginine Catabolite Mobile Element (ACME) typing were performed using the PCRmethod. RESULTS: FromtwentyS. cohnii, all isolates were resistant to cefoxitin. 95% of the S. cohnii was defined as multidrug resistance (MDR)strains. The ermB, ermC, and vanA genes were not detected in any isolates; however, the blaZ gene had the highest frequency.95% of the S. cohnii isolates produced biofilm. Also, 4 SCCmec types, including V, IV, III+ (C2), VIII+ (AB1), were identified. Therefore, the majority of SCCmec were untypable. Based on the ACME typing, arcA and opp3 genes were positive in 13 (65%) and 1 (5%) isolates, respectively. CONCLUSION: Due to the high antimicrobial resistance and the spread of untypableSCCmecamong the isolates studied, the control and treatment of methicillin-resistantS. cohnii in hospitals and public health centers is a significant concern.

Staphylococcus cohnii (SC), a coagulase-negative bacterium, was first isolated in 1975 from human skin. Early phenotypic analyses led to the delineation of two subspecies (subsp.), Staphylococcus cohnii subsp. cohnii (SCC) and Staphylococcus cohnii subsp. urealyticus (SCU). SCC was considered to be specific to humans, whereas SCU apparently demonstrated a wider host range, from lower primates to humans. The type strains ATCC 29974 and ATCC 49330 have been designated for SCC and SCU, respectively. Comparative analysis of 66 complete genome sequences-including a novel SC isolate-revealed unexpected patterns within the SC complex, both in terms of genomic sequence identity and gene content, highlighting the presence of 3 phylogenetically distinct groups. Based on our observations, and on the current guidelines for taxonomic classification for bacterial species, we propose a revision of the SC species complex. We suggest that SCC and SCU should be regarded as two distinct species: SC and SU (Staphylococcus urealyticus), and that two distinct subspecies, SCC and SCB (SC subsp. barensis, represented by the novel strain isolated in Bari) should be recognized within SC. Furthermore, since large-scale comparative genomics studies recurrently suggest inconsistencies or conflicts in taxonomic assignments of bacterial species, we believe that the approach proposed here might be considered for more general application.

RESUMO

We present a first case of Staphylococcus cohnii endocarditis in an 80-year-old patient with a history of valve regurgitation. Endocarditis by this organism has not been reported previously. The patient declined treatment and died a few days later. When present, S. cohnii endocarditis has a poor prognosis as a result of associated comorbidities and the infection itself.

OBJECTIVES: Coagulase-negative staphylococci such as Staphylococcus cohnii are opportunistic pathogens of humans and animals. A multidrug-resistant isolate of S. cohnii subsp. urealyticus (073AN) was isolated from the nasal cavity of a healthy goat in Tanzania. This study produced and analysed a draft genome sequence of strain 073AN to investigate the genetic basis for antimicrobial resistance in this isolate. METHODS: Strain 073AN was sequenced using HiSeq 2000 technology, sequencing reads were assembled using Velvet, and the genome was annotated using Prokka. RESULTS: The draft genome of strain 073AN is 2677652bp in size with a GC content of 32.5%. The isolate was resistant to several classes of antimicrobials, which correlated with the presence of known antimicrobial resistance genes. Of particular note, the draft genome sequence of strain 073AN represents the first report of fosD in S. cohnii and the first descriptions of fosD and fusF in Africa. CONCLUSION: The draft genome sequence of S. cohnii subsp. urealyticus 073AN released here provides an insight into the antimicrobial resistance determinants found in this species and in Tanzania and offers a valuable resource for further studies on staphylococcal genomics and antimicrobial resistance.

Peptide mass fingerprinting of Gram-positive marine-derived Staphylococcus cohnii #NIOSBK35 gave us an insight into the proteins involved in conferring arsenic resistance as well as the probable metabolic pathways affected under metal stress. Analysis of the protein profiles obtained from LC/MS QToF (Liquid Chromatography-Mass Spectrometry-Quadrupole Time of Flight) resulted in the identification of 689 proteins. Further grouping of these proteins based on the arsenic concentration (0, 250, 500 and 850 ppm) and the time points (6, 9, 12, 18, 24 and 36 h) in growth phase showed that a total of 13 proteins were up-regulated, while 178 proteins were down-regulated across all the concentrations and time points. Arsenic specific proteins like arsenical pump-driving ATPase, ArsR family transcriptional regulator and arsenic operon resistance repressor were found to be highly up-regulated throughout all the conditions indicating their possible involvement in the tolerance to arsenic. MBL fold metallo-hydrolase, a known stress protein, was the only protein that was up-regulated at all time points across all arsenic concentrations. Metabolic pathways like translation, carbohydrate metabolism, amino acid metabolism, membrane transport, metabolism of cofactors and vitamins, replication and repair, nucleotide metabolism along with stress proteins and hypothetical proteins were found to be significantly expressed. Our results also suggest that arsenic stress at higher levels is negatively affecting the expression of many normal functional proteins required for cell survival.

Herein, we report the draft-genome sequences and annotation of two opportunistic pathogenic strains of Staphylococcus cohnii isolated from humans. One strain (SC-57) was isolated from blood from a male patient in May 2006 and the other (SC-532) from a catheter from a male patient in June 2006. Similar to other genomes of Staphylococcus species, most genes (42%) of both strains are involved in metabolism of amino acids and derivatives, carbohydrates and proteins. Eighty (4%) genes are involved in virulence, disease, and defense and both species show phenotypic low biofilm production and evidence of increased antibiotic resistance associated to biofilm production. From both isolates, a new Staphylococcal Cassette Chromosome mec was detected: mec class A, ccr type 1. This is the first report of whole genome sequences of opportunistic S. cohnii isolated from human patients.

OBJECTIVES: Staphylococcus cohnii has become increasingly recognized as a potential pathogen of clinically significant nosocomial and farm animal infections. This study was designed to determine the genome of a multidrug-resistant S. cohnii subsp. urealyticus strain SNUDS-2 isolated from a farmed duck in Korea. METHODS: Genomic DNA was sequenced using the PacBio RS II system. The complete genome was annotated and the presence of antimicrobial resistance and virulence genes were identified. RESULTS: The annotated 2,625,703 bp genome contained various antimicrobial resistance genes conferring resistance to ß-lactam, aminoglycosides, fluoroquinolones, phenicols and trimethoprim. The virulence-associated three synergistic hemolysins have been identified in the strain. CONCLUSIONS: To the best of our knowledge, this is the first complete genome of S. cohnii, and will provide important insights into the biodiversity of CoNS and valuable information for the control of this emerging pathogen.

@#Indoor air quality is an essential aspect for occupational health including in a densely populated university. This study aimed to assess the indoor airborne microorganisms via biochemical and molecular approaches in five enclosed workplaces, and their resistance towards six commonly used antibiotics. Cfu/dm2/h for five enclosed workplaces was determined using settle plate technique with 1/1/1 scheme and Gram staining was performed for all pure strains isolated. Two strains with the highest count and with different morphologies were identified using biochemical test as well as 16S rRNA amplification and direct sequencing. Minimum inhibitory concentration for antibiotics was carried out for these two strains. In this study, 27 microbial strains with different morphologies were obtained from all workplaces and 2 strains with the highest count were strain J in café and strain M in library, which were identified as Bacillus cereus and Staphylococcus cohnii, respectively. Both of them were highly susceptible to ampicillin and tetracycline. With resistance up to 0.78 µg/mL; B. cereus was less sensitive to kanamycin and neomycin whereas S. cohnii was less sensitive to streptomycin. In conclusion, antibiotics resistant B. cereus and S. cohnii were two of the microorganisms showing the most abundance in the café and library of a Malaysian public university, respectively. This study may serve as the baseline for the prescriptions of antibiotics to airborne microbial related infections especially to the community in the university who seek for medical treatments; particularly for respiratory and digestive infections which often associated with indoor microenvironment.

BACKGROUND: Stphylococcus cohnii is an organism of coagulase negative species which is considered as normal flora. However, it has been isolated from urinary tract infections and surgical prostheses but its relation with staghorn stones has not been reported, yet. CASE PRESENTATION: A 50-years-old woman presented with left renal staghorn stone in June 2014. She had bilateral staghorn stones 7 years ago. Staphylococcus cohnii subspecies urealyticum were detected from a removed stone. After 7 years, recurrence staghorn stone in her left kidney was diagnosed and patient underwent another surgery. The patient had several attacks of cystitis during these 7 years. The results of stone and urine cultures revealed staphylococcus cohnii subspecies urealyticum. CONCLUSION: This case report emphasizes a possible association between staphylococcus cohnii subspecies urealyticum infection and recurrence renal staghhorn stone.

Staphylococcus cohnii subsp. cohnii belongs to the family Staphylococcaceae in the order Bacillales, class Bacilli and phylum Firmicutes. The increasing relevance of S. cohnii to human health prompted us to determine the genomic sequence of Staphylococcus cohnii subsp. cohnii strain hu-01, a multidrug-resistant isolate from a hospital in China. Here we describe the features of S. cohnii subsp. cohnii strain hu-01, together with the genome sequence and its annotation. This is the first genome sequence of the species Staphylococcus cohnii.

En equipamientos industriales la persistencia de las bacterias se debe al desarrollo de biofilms. El hipoclorito de sodio (NaClO) es usado rutinariamente como desinfectante. El objetivo del trabajo fue determinar el efecto inhibitorio del NaClO sobre S. cohnii productoras y no productoras de biofilms aisladas de una fabrica de pastas a partir de maquinarias de un establecimiento de Tucuman, Argentina. Se estudio produccion de biofilm, concentracion inhibitoria minima (CIM), concentracion bactericida minima (CBM) y curva de tiempo de muerte con NaClO frente a S. cohnii productora y no productora de biofilm. Los resultados obtenidos demostraron que de los ocho cocos grampositivos aislados, cuatro correspondieron a S. cohnii. Los valores CIM y CBM para S. cohnii productoras y no productoras de biofilm resultaron entre 0,05 y 0,2 g/dL. Mediante la curva de muerte se determino efecto bactericida observando una disminucion de ≥4 log de ufc (1h) tratado con 0,2 y 0,4% de NaClO. La formacion de biofilm para la cepa no tratada fue de DO: 0,12 y para la cepa tratada DO: 0,07 a las 18 h. Aplicar desinfectantes con amplio espectro de accion es importante, debido a que la eliminacion de bacterias puede prevenir su diseminacion y evitar la formacion de biofilms.


Persistence of bacteria in industrial equipment is favoured by biofilm formation. Sodium hypochlorite (NaClO) is routinely used as a disinfectant. The objective of the current study was to determine the inhibitory effect of NaClO on biofilm-producing and non-biofilm-producing S. cohnii strains, isolated from equipment in a fresh pasta factory in Tucuman, Argentina. The following parameters were assayed: production of biofilm, minimum inhibitory concentration (MIC), minimum bactericidal concentration (MBC) and NaClO death curves for both biofilm-producing and non-biofilm-producing S. cohnii strains. Four of the eight isolated Gram-positive cocci corresponded to S. cohnii. MIC and MBC values for biofilm-producing and non-biofilm-producing S. cohnii strains were between 0.05 and 0.2 g/dL. A bactericidal effect of 0.2 and 0.4% NaClO for 1 h was established with the death curve, showing a decrease in cfu of ≥4 log units. Biofilm production after 18 h for untreated strains gave an OD of 0.12, whereas the OD of treated strains was 0.07. The use of broad spectrum disinfectants is important, because elimination of bacteria helps prevent their propagation and avoid the formation of biofilms.

Genetic characterisation of linezolid-resistant Gram-positive cocci in a multicentre study in China has not been reported previously. To study the mechanism underlying the resistance of linezolid-resistant isolates, nine Enterococcus faecalis, one Enterococcus faecium and three Staphylococcus cohnii isolates with various levels of resistance were collected from five hospitals across China in 2009-2012. The nine E. faecalis isolates were classified into seven sequence types, indicating that these linezolid-resistant E. faecalis isolates were polyclonal. Enterococci isolates had reduced susceptibility to linezolid (MICs of 4-8 mg/L) and had mutation of ribosomal protein L3, with three also having mutation of L4, but without the multidrug resistance gene cfr or the 23S rRNA mutation G2576T. The three S. cohnii isolates were highly resistant to linezolid (MICs of 64 mg/L to >256 mg/L), harboured the cfr gene and had the 23S rRNA mutation G2576T. Southern blotting indicated that the cfr gene of these three isolates resided on different plasmids (pHK01, pRM01 and pRA01). In plasmid pHK01, IS21-558 and the cfr gene were integrated into transposon Tn558. In plasmids pRM01 and pRA01, the cfr gene was flanked by two copies of an IS256-like insertion sequence, indicating that the transferable form of linezolid resistance is conferred by the cfr gene. In conclusion, the emergence of linezolid-resistant Gram-positive cocci in different regions of China is of concern. The cfr gene and the 23S rRNA mutation contribute to high-level linezolid resistance in S. cohnii, and the L3 and L4 mutations are associated with low-level linezolid resistance in enterococci.

Staphylococcus coagulase negativos tem surgido como importantes agentes em infecções de pacientes hospitalizados. Neste estudo, relatamos o caso de bacteremia associada a cateter venoso central devido a Staphylococcus cohnii spp urealyticus isolado em hemocultura de um paciente do sexo masculino, 53 anos, internado em hospital geral da cidade de São Paulo. Discutimos nesse relato a dificuldade em identificar rotineiramente esse microrganismo no Laboratório de Microbiologia Clínica. Staphylococcus cohnii spp urealyticus é um microrganismo encontrado na pele dos seres humanos como parte da microbiota normal, podendo em algumas situações causar sérias infecções em humanos.


Coagulase-negative Staphylococcus has emerged as an important agent in nosocomial infections. In this study, we report a case of bacteremia associated with a central venous catheter, caused by Staphylococcus cohnii spp urealyticus that was isolated in blood cultures from a 53-year-old male patient who was admitted to a general hospital in the city of São Paulo. We discuss in this report the difficulty in routinely identifying this microorganism in the clinical microbiology laboratory. Staphylococcus cohnii spp urealyticus is a microorganism found in human skin as part of the normal microbiota, and it can cause serious infections in humans, in some situations.

Staphylococcus cohnii se encuentra comúnmente en la piel y el tracto gastrointestinal de personas sanas y, ocasionalmente, puede causar infecciones hospitalarias y en la comunidad. En 1987 se reportó la aparición de resistencia a vancomicina en Staphylococci negativos para la coagulasa. Desde entonces, se han reportado varios aislamientos de Staphylococci negativos para la coagulasa, resistentes a vancomicina. En este estudio se presenta el posible primer aislamiento en Colombia de Staphylococcus cohnii resistente a vancomicina (CIM = 64 µg/ml), obtenido del líquido pleural de un niño de 5 años con diagnóstico de empiema pleural, neumonía y bacteriemia. Además, se describe el fracaso para detectar cepas de Staphylococci spp. resistentes a la vancomicina con los métodos semiautomáticos de susceptibilidad a antibióticos y el de difusión de disco.


Staphylococcus cohnii, commonly found on the skin and in the gastrointestinal tract of healthy people, occasionally can cause community and hospitalacquired infections. In 1987 coagulase-negative Staphylococcus resistant to vancomycin was reported. Since then coagulase-negative Staphylococci isolates resistant to vancomycin have been reported. This report describes the possible first S. cohnii isolate resistant to vancomycin (MIC = 64 µg/ ml) in Colombia, from a pleural liquid obtained from a 5 year old patient with pleural empyema, pneumonia, and sepsis. Besides, this report describes the failure to detect vancomycin-resistant Staphylococci spp. by semi-automated susceptibility and disk diffusion methods.
